Namecoin is designed to securely store data associated with a domain, which can solve the current problem we have with SSL certificates signed by entities we must trust, entities which depends from their local laws, governments and employees.
By providing a direct link from the domain owner to the domain data, namecoin is a more secure solution.

But, namecoin is not designed to restrict registration, which would be needed if you would want to allow registration of existing .com, .net, etc to the right owners in namecoin. So, to do that, you would need to create a special data format in namecoin which leads again to a centralized system (with one top root name record).

To encrypt in a good way, you need to encrypt from peer to peer, so namecoin could not add security if servers and daemons don't implement security (basic ftp servers for example).

One of the things planned for .bit is a certificate fingerprint check by the browser : https://dot-bit.org/Domain_names#Value_field (search for "fingerprint"), to avoid man-in-the-middle attacks. To be secure, you must use a self-signed certificate.
